From your description several thoughts occur to me; such as a stress fracture of the fibula, peroneal tendonitis, peroneal tendon tear, organglion cyst. I recommend you see a podiatrist or orthopedist for further evaluation and treatment recommendations.

P.S. The shock absorption of most running shoes is supposed to be good for about 300 miles. I'm not sure how many you have on these shoes. I do not know if the shoes are any part of the problem.
